Reset program menu structure?

I have all programs installed in "folders named as their category". I want to swap to "folders named as the program suite and in subfolders named as their category".
Is there a way to do that without reinstalling everything?

Not automatically.
You could go to the configuration form and reorganize everything as you like but the operation can be done one program by one.
Anyway in my experience, the program organization is never perfect. It's literally years that I'm moving programs here and there searching for the ideal configuration and I've not yet found it.

I did the same thing. Eventually though, I settled for single categories for my main menu with most used apps. Categories with simple names audio, maintenance, media, etc, and with my menu that contains all apps, I have sub categories.
For me personally, this has never needed to be superceded as it works and is very effective.
